    Something weird is going on, but all of that USB code is instrumented.
    Try compiling up a kernel with options DIAGNOSTIC and see if you can
    get a core dump when it crashes on shutdown.  Even if you can't, it
    might catch the problem and report some meaningful information.
Well with DIAGNOSTIC it won't mount root:

I'll try to get a core dump later this evening. I guess I'll have to try 
with an additional hard disk since the USB disk that fails is the only 
one available currently.
